Luv, The potion shop owner at the Bazaar in Skyloft provides you the first empty bottle free. Before heading to the surface at the start of the game and she’ll give you your first empty bottle.

After entering the Sealed Temple, look for a small chest to the northeast of the main room next to The Old One that contains a bottle with Revitalizing Potion.
